Lay summary
The overall aim of our research proposal is threefold:First, we want to determine and reconstruct dynamics and structure of the Swiss HIV epidemic over the last 20 years by molecular epidemiological methods. The well characterized and for Switzerland representative Swiss HIV cohort together with a well defined primary HIV infection cohort will allow us to generate important information to guide future preventive strategies.Second, we aim at studying the variability of transmitted viruses upon infection by clonal sequencing and its impact on the further course of disease. Furthermore, we will evaluate the usefulness of ambiguous base calls, a read out for nucleotide positions where the sequencer cannot make a clear base call, as a measure for viral diversity. This could particularly be useful for diversity studies at the population level and also could serve to estimate approximate time-points of infection.Third, studies of transmission events at the molecular level (full length gp160 envelope single genome sequencing from transmitter and recipient) in addition to phenotypic growth studies of viral isolates obtained from PHI patients will provide insights into viral determinants of transmission. Identifying specific genetic signatures required for transmission may potentially be helpful in vaccine design and drug development.

Abstract

The overall aim of our research proposal is threefold:First, we want to determine and reconstruct dynamics and structure of the Swiss HIV epidemic over the last 20 years by molecular epidemiological methods. The well characterized and for Switzerland representative Swiss HIV cohort together with a well defined primary HIV infection cohort will allow us to generate important information to guide future preventive strategies.Second, we aim at studying the variability of transmitted viruses upon infection by clonal sequencing and its impact on the further course of disease. Furthermore, we will evaluate the usefulness of ambiguous base calls, a read out for nucleotide positions where the sequencer cannot make a clear base call, as a measure for viral diversity. This could particularly be useful for diversity studies at the population level and also could serve to estimate approximate time-points of infection.Third, studies of transmission events at the molecular level (full length gp160 envelope single genome sequencing from transmitter and recipient) in addition to phenotypic growth studies of viral isolates obtained from PHI patients will provide insights into viral determinants of transmission. Identifying specific genetic signatures required for transmission may potentially be helpful in vaccine design and drug development.
